SARS-COV-2 POSITIVE SAMPLES WILL BE SENT FOR VIRUS ISOLATION AT THE DIVISION OF MEDICAL VIROLOGY, STELLENBOSCH UNIVERSITY (WHERE THE BSL3 LAB IS LOCATED, AND WHERE STAFF FROM THE SHAW LAB ARE ALSO WORKING). RNA WILL ALSO BE EXTRACTED FOR SEQUENCING. INFLUENZA POSITIVE SAMPLES WILL BE SENT TO THE SHAW LAB AT THE UNIVERSITY OF THE WESTERN CAPE FOR VIRUS ISOLATION, AND RNA EXTRACTION/CDNA AMPLIFICATION. TITERED STOCKS WILL BE ESTABLISHED FOR EACH VIRUS ISOLATE WHICH WILL BE SEQUENCE VERIFIED AND CHARACTERIZED FOR GROWTH PROPERTIES. ANTIVIRAL SUSCEPTIBILITY TESTING WILL BE PERFORMED FOR INFLUENZA VIRUS ISOLATES. REPRESENTATIVE VIRUSES WILL BE SHIPPED TO ISMMS FOR DEPOSITION WITH BEI. RNA FROM THE INFLUENZA OR SARS-COV-2 POSITIVE SAMPLES WILL BE ISOLATED AND FOLLOWING CDNA AMPLIFICATION, FULL LENGTH VIRAL GENOME SEQUENCES WILL BE DETERMINED BY NEXT GENERATION SEQUENCING METHODS. FULL LENGTH SEQUENCES WILL BE DEPOSITED IN PUBLIC DATABASES E.G. GISAID. PHYLOGENETIC ANALYSES WILL BE PERFORMED TO COMPARE THE GENETIC RELATIONSHIP OF THESE VIRUSES TO OTHER INFLUENZA VIRUSES OR SARS-COV-2 ISOLATES IN THE GLOBAL DATABASE.
